if there are four people in a car including the owner of the car, and the police find 1 gun in the drivers counsel, can all four be charged if the 3 didnt know anything about it?

I'm not sure what this has to do with the Second Amendment and the right to keep and bear arms.

The question is too broad to answer without more specifics. The answer depends on the state law where the arrest was made. In some states, like New York, all persons in the car can be charged with possession. If one person admits to ownership, or if can be established that some people did not know about the presence of the gun, then those other people may have the charges against them dropped.
