In the original movie "Infernal Affairs", the undercover cop tells his psychiatrist who he really is. So in the departed, you can assume the envelope contained an explanation for her to know who Costigan (Leo DiCaprio) really was (and not a petty criminal), and a message for Dignam (Mark Walhberg) about the identity of the mole.
