My Printer, Canon iP4500, is printing out the wrong colours from illustrator CS3. Blues are coming out purple, purples come out pink, browns come out yellow. I was able to solve the problem by bringing the ready file into photoshop and printing from there which worked but now both programs seem to have trouble printing.

There are a couple of things to check. First confirm that the document color mode is CMYK in both programs. Next, confirm that your color settings are the same in Photoshop and Illustrator (they should be by default). You can find this in the Edit menu>color settings.
There is one more thing that you may find in your printer window, select color management and confirm that your color profile is correct. For instance, I use U.S. Web coated (SWOP) v.2
It sounds most like you are RGB printing in Photoshop and CMYK printing in Illustrator.
