Adobe Illustrator/borders from indesign to illustrator - stroke is outlined

Question
Hi, can anyone help? I work for a screenprinting company and use CS4. I'm merging vector eps barcodes in InDesign, then saving them as either PDF or eps from InDesign, then opening up files in an Illustrator template.
Problem is the border stroke is outlining - which when viewed as Outlined (wireframe command Y) shows the border with double lines. This is also happening when I open up Freehand files in Illustrator. We work on technical drawings and have to line up everything precisely using wireframe view.
Does anyone know how this can be fixed?

I can't really tell from your image since it is so small. But if you mean that your lines show up as two lines meaning an outside and inside shape when you are expecting only one stroked line, then you have an issue. What you are seeing is the lines are coming in as shapes instead of actual stroked items. This normally would not make a big difference printing unless you were using C&C routing or some other equipment that uses the stroked lines.
Unfortunately, there is no automatic way to convert these items into a single stroked item. I know I may be preaching to the choir, but eliminating one of the paths may not work, since I am assuming that it needs to line up centered and not based on the outside or inside size. If it does line up on the outside or inside, then just manually eliminate the other line and change the stroke and fill.
I wish I had a better solution, but this has been a long-standing issue with converting eps from other files and there is no simple work around.
