Question
Ok what I'd like to do is ink an illustration in adobe illustrator, export the black and white lineart to photoshop to paint, then export the color layers back to illustrator so that the lineart can be printed as vectors with the color layers from photoshop. I often ink in illustrator, then export and paint in photoshop, but I usually print in photoshop. This drawing may blown up about 800%, so I'd like the contours to be vectors. I can do all of this already, but the problem I'm running into is when I place my color layer back into illustrator, it does not line up. I have to use the move tool to put it in place, and I'm having trouble getting it right. any suggestions?

and this is one of the major reasons why I detest switching over from photoshop to illustrator (and commend you for being patient about it :) )

the best thing to do it create rulers and guidelines for yourself.  
You might also want to make a lo-res print of your image and just stick it in the background as a guide, then delete it when you are ready to print.
