Question
What is te best way to travel around the world.

Am I best going to Auckland from London via Hong Kong or San Fran and vica versa on the return? 3 day stop in each is expected

Answer
Your question was rather ambiguous, so I'm not sure how to answer.
Are you doing this all one-way?
For example, are you talking about going from London-Hong Kong-Auckland-San Francisco-London?  Or is this trip a return: London-Hong Kong-Auckland and back or London-SFO-Auckland and back?  

If your is return, either Hong Kong OR San Fran, then I would choose Hong Kong over SFO in a heartbeat.  Avoid the U.S. at all costs.  Our customs and immigration officers have ceased to be friendly.  Security is arbitrary; while not difficult, it's simply an unpleasant experience.  On the other hand, San Fran is a very very cool city so if this is a once in a lifetime chance to go there, then do it and to heck with the grumps at the airport.

If your trip is one-way, I think I would go westerly.  It seems to be easier to temporarily adjust one's internal clock that way.
