Hi,

I have been trying to figure out the name of this anime that I saw when I was younger.  

I remember there was a war between men and women in space.  I think they were after a ship of rebels or something, and they had two children with them, one male and one female.  I don't remember that part that clearly, but I remember that at the end of the movie they landed on this planet.  Then, the Men and women came to wage war with this small ship.  The rebels ended up setting off some sort of self-destruct system on the planet, and were able to get the two children off of that planet onto another very close planet.  Well that planet ended up being earth, and the planet that was destroyed was the moon.  

That's pretty much all I can remember of it.  If you can think of this movie please let me know.

This is the detailed "anime child cartoon request" i ever got so far and thank you for that.

I am not sure if I have the right answer, but that just may be an episode of not so famous She-Ra (He-Man's sister).
If the person who wanted to destroy the moon was Hordak and looked anything like this picture right here

and the woman who was the rebel and tried to save it looked like this

then my guess is right and the name of the cartoon is She-Ra
If not, I am very sorry, but nothing else comes to mind.
