I am considering building a home that is a 'kit' from Lindal homes.  There are some changes that I'd like to make.  Should I work with an Architect first to make changes before discussing with Lindal?    Any gotchas that you know about when working with 'kit' home manufacturers?

I don't have any direct personal experience with Lindal.  But based upon general reputation, I believe they have good competent design architects on staff that can help you with any changes you want to make.  In this case, I don't see a need to hire and 'extra' independent designer before going to them.
You should satisfy yourself that their design staff will be responsive to your wishes, and will be able to execute your ideas, before you bind yourself to them contractually.
They should be able to provide you with references to speak with other clients who also 'customized' the design of their homes.
