car was stolen and has been recovered. does the ins co pay for damage to the motor and drivetrain. it has no fluid it it when i picked it up and it runs rough

Yes, the engine damage should be covered. The cost to have a mechanic check out the damage is also covered. If the motor is replaced, they will either depreciate a new motor, or figure on a rebuilt motor with no depreciation.
