Question
I am trying to figure out if when you plot to a PDF or PLT, does it matter which file type you use? Your CTB file should determine the pen settings for either one, right?

Also, we have just switched from 200 to 2006 and are having plotting device problems. Is this because of computer settings or AutoCad?

1.  Yes, your CTB file will determine the pen settings no matter which format you plot to.

2.  The only thing I can think of on this one is that you should not use the same PC3 file.  Create a new one for your new version in PLOTTERMANAGER.  Before doing that, though, I would make sure that I have the latest drivers for my printer.  THEN make the PC3 file.  Never plot directly to a printer.  Create PC3 file (maybe even more than one) for the different kinds of plotting you do.  Then in OPTIONS check the box that says HIDE SYSTEM PRINTERS.
