I had the same issue. I simply replaced the battery in my key and it fixed the issue. A $3.20 repair.

Evidently, the low battery was sending spastic signals confusing the computer.

Did Evans suggestion resolve your issue, im having the same problem on a 99 323i.

I had my remotes de-programmed so they would not work with my car and the windows, sunroof and locks still opened on their own.
