Question
Does it make bankruptcy more difficult or complex if by the time I file I'm already two months late on my credit cards (they have not been used in over three months)and my rental home mortgage?

Answer
It will not matter to the bankruptcy case that you are behind in paying the credit cards.  I always tell my clients to stop using and paying them in most instances when they hire me.  If you want to keep the mortgage, you will need to make the payments, so you should focus on that.  As always, also seek out a local lawyer for specific advice based on your state laws.
