Question
Runner on second. The runner (probably accidentally) interferes with the shortstop fielding a batted ball. Interference is called on the runner by the umpire.  Then the shortstop throws the batter out at first.
The umpire calls the runner out and lets the batter-runner stay at first.  Is this the correct call?

You did not say what level this is, but in most levels the interference call is immediate %26 causes the ball to become dead, therefore no further action can happen on it's own merit.  Also interference has nothing to do w/ "accidental".  It either is interference or it's not.

Based on the limited knowledge of your explanation, I would have ruled the interference on the runner at 2nd %26 then immediately called the batter runner out as well for a double play.
