Baseball Instruction/fielders choice

Question
question about 11-12 boys game I called this weekend. bases loaded, ball hit to second baseman,instead of touching the bag,he ran at the runner, during this a runner came home. Does the run count and what is the ruling?

A run can't score in this instance because the runner didn't reach the next base.  If however, the runner overran the base, then was tagged out, as long as the runner going home scored before the tag out, the run would count.
