I coach 13-14 dixie boys, we had a play pulled on us this week, where there was a play at third, runner called safe.  third baseman had the ball, the other coach called time , went to the mound. we resumed play when coach left the field. Either I didn't see that pitcher was on rubber or not. I told my runner to get a lead. Third baseman had the ball and tagged my runner out. What is the call?

Runner is out.  Unless the pitcher is deceiving them by either being on the mound or making motions associated with pitching without the ball.  If the pitcher was on the side playing with the rosin bag or not on the mound, then the runner would be out.
