Where might I find the number of times a team has been shutout year by year?

Use www.baseball-reference.com

That site will allow you to pull up a team's yearly record by game score. (On the righthand side after the site comes up: click on boxscores, then the year you're interested in, then the team you're interested in, scroll down and you will find a listing with various kinds of information on all the games played by that team that season.) It is easy once you find the listing to see when the team was shutout.

I'm sorry, but I don't know of any less laborious way of doing this. The annual Sporting News Baseball Guide also lists game-by-game results for each team, if you have easy access to those.
