Dylan's father was supposedly killed by Tony Marchette ( financial advisor/mobb boss). We later found out that Jack was still alive and living in Arizona, I believe with a new wife and son. I believe that the FBI staged his death but I'm not sure why.  If that was the case then why would Tony Marchette think he killed Jack Mckay. This is a little fuzzy to me and doesn't make sense.  

Also, how many times did Dylan leave and come back? 3? 2?

So you definitely have the whole story correct. I know, it doesn't fully make sense.  I think at the time of Tony Marchette, they actually did believe that he killed Jack. I dont think they thought of the future storyline yet.  Then when the series was in it's last hoorah, they decided to bring Jack back for a big storyline twist. Very good, but yes, had some definite holes.  

Dylan left after Toni's death and returned right after Brandon and Val left the series. So really he only left once.
