My wife and I had a somewhat similar experience with our young Bichon (less than a year). The vet determined that he had giardia by means of a fecal smear test. Giardia is fairly common in young dogs, and the protozoa causing the disease generally are picked up from ingesting an infected dog's feces or from drinking water from puddles or streams.

I don't recall that medicines used to get rid of the protozoa. It worked and we kept him on a mild dog food such as Science Diet WD and TD that are designed for dogs with sensitive stomachs / bowels.
