I have a 2003 125 horse mercury. I'm not sure about yours but mine is designed to shut down 2 carbs at idle and trolling to save fuel and it helps to prevent loading up and fouling plugs. Mine idles rough also but when I accelerate you can feel the 2 carbs kick in. It almost feels like a 4-barrel kicking in. Once you accelerate it smooths out and runs great.
