This can be done from My Ebay.
1. Sign in to MyEbay.
2. Scroll down the left hand list to the ALL Favorites section and then Click on Searches.
3. Select the Search you wish to delete. Click on the small box at the beginning of the line so that a Check mark appears in the box.
4. Scroll down to the bottom of the list where you will see a button labeled DELETE. (This is just above the yellow header which says "How to use the Favorite Searches")
5. Click this button.
6. The selected search is gone.
