Question
After using Citristrip and then restaining (flecto gel) and poly rub finish (Minwax)  (first coat) ovrnight a rash of black mold-like spots appeared all over the surface A further coat of stripper did not help, but has sunk into wood - where do I go from here?

Nice to hear from you.
I have heard about this happening but never experienced it.
I am going to suggest its happened because of the stripper and the stripping process.
I know I'll get flack for saying this LOL, but thats my opinion.
Any stripper that needs to be afterwashed can cause this in my opinion.
This black is moisture damage plain and simple.
Now you are left with having to bleach the wood.
First try the two part wood bleach available at the hardware.
Very easy to use but follow instructions very carefully.
What you experienced will not happen with an MC stripper.
