What method or tool would you recommend for removing wooden plugs?

Nice to hear from you.
If the wooden plugs are flush with the surface, the only way I remove them is with a drill and then replace.
If the plugs extend above the surface (those dome headed kind), I use a hammer and a piece of softwood.
In both cases, the plugs are glued in and many times the dome headed kind break and need replacing. Never found this a problem though. I just replace.
And if they have to come out, you take the chance of breaking. You just never know. Sometimes they just pop out, other times they come out in pieces.
