Question
Replaced Starter, Alternator, Fuel Pump Assem, Fuel Filter, car still  stalls or studders(hesitates) on excelleration half of the time.  Was doing it always. Have "Service Engine Soon" light that comes off and on (Recenly).  Could it be the FI or the Trans?  Could something not have been hooked back to the alternator properly??

I need to explain some things to you. Changing the starter, alternator, fuel pump and fuel filter have nothing to do with the engine running problem you have.
A bad electric fuel pump, the engine does not run at all. A clogged fuel filter will cause the engine to possibly hesitate, but unlikely. The alternator has nothing do do with your complaint and neither does the starter.
Now that those issues are cleared up, you need to understand why that service engine light is coming on and why it correlates with your engine running problem.
When that light illuminates chances are that it sets a computer code. The computer code will tell you the problem in the engine.
Code reading scanners are available at any automotive parts store.. They are rather inexpensive and very easy to use.
The scanner plugs to the OBD II port just below the driver's side of the dash.

The reason the engine runs bad is because something is causing the computer system not to be in loop.
For the engine to run good, many sensors link into the computer system.
Just an example would be code 13 an O2 sensor. If this sensor is bad, it needs to be changed for the computer system to operate properly and give you a good runnning engine. The only problem with a bad O2 sensor, is that it is like the chicken and egg theory. Is the sensor bad from another computer problem and the engine running too rich? Or is the sensor just plain bad.

You are going to have to play with this. The check engine light tells you that the computer system is not operating correctly. Yes, it will try to compensate and the light will go out, but the problem will be back guaranteed!

Alarm system questions cannot be answered on this forum. These systems are not what I can answer. Without being physically at the vehicle and not knowing what kind of electrical service has been done on the vehicle, there is no possible way to give an accurate answer over the internet. My expertise is in Ignition/key based anti-theft systems. These issues include GM VATS (resistor chip in key blade) PASSLOCK (MRD)-ignition lock rotation based, no special ignition key and the PKIII Transponder (computer chip in key) systems. These systems are not alarm based and are integral with the starting of the engine. This is why I cannot diagnose alarm problems without physically looking at the vehicle: Alarm systems are a completely different annimal than ignition key/lock based anti-theft system. Many alarm questions come from vehicles 10 years old, and since older, many hands that had been involved over the years.I am an expert in all GM factory (ignition/key based)systems. Alarm system questions pose to many situations beyond my knowledge as to what has been done to the vehicle over the years. Some guy may have actually wired the stereo into the alarm system. Who knows? Over my past 30 years in vehicle wiring repair, I have seen unbelievable wiring disaters done by guys that consider themselves "mechanics." I have seen stereos and alarms intalled using surgical tape. I have seen modules burn up, un-fused circuits, wiring jambed between the doors and even lamp cord used for a starter kill. To answer alarm questions over the internet without examining the vehicle is like asking; What does it take to remove a dent?
