Question
when a referee throws a flag against the defence
at the beginning of a play..(offside as an example)..sometimes the play is whistled down
and other times the play goes on with the
offence having the option of the penalty or the
play. why the inconsistancy?

Answer
Good question.

I believe it's all due to whether the defensive player touches an offensive player or not.  If not, then the defensive player can put himself back onside before the ball is snapped and hence no whistle.

If he touches an offensive player, it's usually whistled right away.  If the ball is snapped and he hasn't touched anyone, it's usually allowed to continue.
