Question
If there's a problem with one of door locks on a 1999 for Taurus will that cause the car's anti theft to flash and the car not to start?

Answer
Yes ma'am.
   The PATS fuel injection rail circuit would be
engaged and shut it down. This deffinately has to be repaired,
and then Ford will need to reprogram the transponder
in the ignition to accept the keys again.

Tough one, but unfortunately it has to start with
repairing the door so that the vehicle is intact
electronically.

I hope this leads to a cheap repair.
