Expert: ALARMTEK - 12/26/2011

Question
mustang 96 v8 gt coupa 4600 cc overhead cam engine changed multifunction switch (indicator switch)
with battery conected (unfortunatley)
now when i trie to start the engine it cuts out after about 2 sec
theft light is flashing on dash before i try to start engine but goes out when engine cuts out  
how do i fix this .can i by pass this somehow
