Question
How come, even though water is colorless, we can see it in a clear glass-where it is .

Answer
You are observing the the boundary between the glass and water and the air and water.  The water is colorless, but the light intersecting the boundaries is changed so your eyes can see the phenomenon.  As a side note, the majority of water is not colorless, because very little water is absolutely pure.

A similar thing is seen on the moon.  Some of the craters are so large, that if you are standing in the middle of one, you can not see the edge of it over the horizon, so you don't know you are in the crater.
