  You never said what your ignition timing is set at. I built a project a while back using a 350 with vortec heads and had similar header heat issues. It turned out that the problem was due to my friend who had helped me during start up setting the timing wrong. I was at 6 ATDC not 6 BTDC. On the Gm performance parts sight they say to set the base timing on the Ram Jet at 8BTDC. To do this you would have to make sure that the PCM timing is taken out of the loop for the base adjustment , otherwise you may be firing ATDC. In that case you would have such header heat issues as I did. The interesting thing was, I also had normal water temps and the engine ran reasonably well with the timing off.
