Question
Not being of any "protected class", can an employer punish one employee differently from another for the same offense?

Furthermore, I see by your question that you are in Indiana, and I do not practice in your State.

Generally, there are few legal limitations on at-will employment.
Sometimes there may be quasi-contractual terms effected by an employee handbook, company policy or other circumstances that might convey some conditions or protection.  Otherwise, I would take the position that an at will employee can be dismissed etc. for any lawful reason regardless of how other employees are disciplined.
