Question
How difficult is it to walk onto a D3 football program? I've been playing 3 years and play for a prep school, although i didnt start i played plenty of special teams and got carries at rb...im 5'9" and quick

Thanks for the question. "How difficult is it to walk onto a D3 football program" is a loaded question as it depends on the program. If you have some ability good fundamentals and a desire I say go for it and I have a feeling you might make it.
There are some excellent and very competitive D-III programs and there are some bottom tier programs as well. There are several D-III programs that can plan D-1AA teams very competitively and there are a few teams that could play some of the bottom D-1A teams very competitively and win. Most all welcome walk-ons to try out. Speed, quickness, fundamentals, strength and smarts are what you will need to survive at the D-III level.
Going back to your original question, the level of difficulty walking on depends on the program. There are some programs that need bodies other programs it will be difficult to walk on if you don't have the skill sets necessary to play college football. Overall it is doable for a high school football player.
