Question
In overtime the first team to get the ball has a field goal attempt blocked, and
then the blocked ball is picked up and run back for a touchdown by the second
team. How many points should they score?  I was at a college game today where
that happened, and the team only received 2 points. I could understand 3, but
why 2?

Thank you for your Question, I apologize for the delay but as my profile states, I am an active on field NCAA football official and travel to games, thus there will be a delay in my replies when asked Thursday-Sunday during the football season.

Are you sure it was a Field Goal or was it a Try (1 point kick PAT)?    The overtime rule do not change the scoring rules or their value per rule 8.  A two (2) point touchdown is scored when the defensive team (Team B or as you indicate "the second team") on a try play blocks a PAT, recovers the ball and runs it back for a TD.  Two points are also scored if Team B were to have intercepted or recovered A's ball on a PAT/Try and run it back for a TD.

If it were a regular Field Goal that was blocked, recovered by Team B and run back for a touch down, then Team B would have scored 6 points. The only way two (2) points are scored on by a TD are on a Try/PAT or  safety.  

Below are the rules and some examples that will hopefully explain this for you.

NCAA Rule 8-1-1 provides the point value of scoring plays shall be:
Touchdown — 6 Points
Field Goal — 3 Points
Safety (points awarded to opponent) — 2 Points
Successful Try:
Touchdown — 2 Points
Field Goal or Safety — 1 Point

Examples:
1)  On a one-point try attempt, Team A’s kick is blocked. The ball is
advanced by runner B1 across Team A’s goal line. RULING: Award
Team B two points (Rule 8-3-1).

2)Over-time situation: Team A attempts a field goal and the kick is blocked. Team B recovers the kick and runs it into Team A’s endzone. RULING:Touchdown 6 points, game is ended. (Rule 3-1-3-e [example #7])

3) Over-time situation: On the first possession of a period, Team A scores a touchdown. On the try, Team B intercepts a pass and returns it for a two-point touchdown. RULING: Team B is awarded the ball on the 25-yard line to start its series of the period with the overtime score 6-2. (Rule 3-1-3-f [example #1])

I hope this helps.  If you need further clarification or have a youtube clip I would be more than happy to follow up.  I suspect it was a PAT/Try and not a FG.
