Construction Industry/stop work order

Question
I have a small company (really small) which owns two residential properties. My father in law and I have been very busy renovating both homes. One of the homes was receiving a new roof this past wk and the local county inspector visited most likely secondary to permit pulled for roof. He issued a 'stop work order' secondary to lack of permits for work done on the interior of home of which is at least 90% finished. The official noted that a permit is needed for structural repairs for drywall, electrical permit for wiring, and plumbing permit for the water heater that my father in law and I replaced. He also stated that inpections would have to be completed after permits were obtained in which portions of work may have to be removed for necessary inspection. I am confused. We have been replacing items in home and have not added items new such as an addition. This home is in Alachua county, FL. I really have two questions. What does this mean legally? Do I need a contractor, electrical contractor, and plumber to assess everything replaced, pull permits, and have inpections. The home is already under contract and to close in one month. Answer
In Michgigan (my State) a permit is required to do any construction work.  You can complete the work yourself, however, the proper inspections must be called.  In some States electrical and plumbing work require a licenced trade to complete that work.  I not sure of the laws in FL, call the building department and ask (as a homeowner) what you can and cannot do.
