Question As a handyman I installed a new toilet that had a small invisable crack which leaked enough to require replacement of a new floor covering.Who pays for my time and materials to remedy this situation for the homeowners

You don't say where you are working, so the advice will be general.
I assume that you have returned the toilet for a free replacement by the manufacturer. You could try him for consequential damages. If you have professional insurance, try your insurance company. If the home owner has insurance, which covers water damage, try them.
If no one else accepts the cost, then it is down to you to repair the damage, as quickly as possible and with the minimum of hassle, as a gesture of good wil.
