Can I run a wire from the fan to the switch and then one from the switch to the junction box?

I realize that there are a ton of sites that help with problems, some charge some don't.  And I know that many simply never reply,  so I get a good amount of questions that are not detailed because it is a waste of time in many instances,    but   is different,   

I will find an answer or guide you to an answer,   in this question are you asking for functionality, code requirements, what wire are you needing help with?

I'll try and give you something,   and then write me back and let me know the details,  

By wire I am assuming you mean a multi-conductor power wire, like a length of Romex,

So let's say power from the fan to the switch and then power from the switch to the main breaker panel or sometimes referred to as junction box.

Wiring schemes can begin at a switch box, or at the load [fan, light, whatever]

It sounds like you are asking if you can feed the fan from the switch box,   and in general yes,   but I need more detail to really help guide you.

Above is a link to a video for wiring power from a switch box to a load.  It's a guess as to what you need, but if this helps fine, if not explain what you are attempting and we can figure it out
