Answer
Dear Paolo:

Which of the following sentences is grammatically correct?

1) Not only the bathroom was flooded, but also the rest of the house.

2) Not only was the bathroom flooded, but also the rest of the house.

*** Paolo, the only difference between the two sentences is the arrangement of the verb.  In the first example, "was flooded" appears as a verb phrase.  In the second, "was" and "flooded" are separated by the words "the bathroom."

Both sentences are correct.  I would use either one of them.
