Question
I have a very small leak coming for the overflow side and the drain that is located below the overflow on the lower side of the tub. I think it is a drain at the bottom. It has a cap with a bunch of holes in it. How do these parts work and are they plumbed together?

The part with the holes in it is a suction fitting, which can also serve as a drain, that is plumbed to one of your pumps. So if it is leaking from there, it may be quite difficult to repair. It is most likely leaking either through the wall of the spa or it may be leaking at the glue joint where the plumbing is glued into it. Either way the fitting most likely will have to be removed to either replace it or reseal it. My recommendation is to get a qualified spa tech out to diagnos and fix the leak as suction leaks are one of the most difficult ones to get to and fix.
