I'm sorry it took so long to answer this...I thought I had answered it right after you submitted the question, but the answer must not have gone through!
It sounds like you may have missed the 8-episode 5th season as this was answered midway through that season & the rest of the season was heavily influenced by that discovery.
Operations was not Nikita's father. Nikita discovered that Mr. Jones (the real one who is the head of all things Section, not the Mr. Jones side of Carlo Rota's character) is her father & had been instrumental in having her recruited to Section so that she could eventually take over.
