I use OS X Mavericks 10.9.1.  What is the best way to repair disk permissions?

There many options.
Safe Mode (start with SHIFT key down)  should be done monthly  http://support.apple.com/kb/ht1564

Disk Utility (Safe Mode uses this)

If you have a Rescue partition (some Mavericks upgrades on an existing OSX will not create it)
