This is a fairly well known problem among people who are experienced with rats - it sounds as if your boy has a preputial abscess. This is an infection of one of the glands associated with his reproductive system. He may have a lump or hard area either side of his penis, and when pressed, the distinctive green pus you have described will come out of his penis. Later on, the skin over the lump may blacken and pus will be able to be extruded through the skin directly. He needs to be put on antibiotics and pain relief, and he may recover, but it is quite likely to re-occur. Without any treatment the infection will probably spread and be fatal. I hope you sought vet advice as even if they are not exotics experts, they would likely try a course of Baytril (antibiotic) which would help. I know your post is old, and it's likely this rat is either long-recovered or long-gone, but I thought I would share this for any future occurences or other people searching for advice.
