There was a ferry service that was even traveling to San Juan, but it is no longer in service.
I found the following information in the Internet concerning ferry services from Puerto Rico to St Thomas:
"Transportation Services STT (340) 776-6282 and PR (787) 863-0582
Rates: Roundtrip $80, reservations required.
Time: 2 hours
Leaving St Thomas: Every Saturday, departing at 5pm from St. Thomas.
Leaving Fajardo, PR: Every Saturday, departing at 8am."

But, really, I can't asure you that this ferry is still offering their services. My suggestion for you is to try to contact them and, if not, you can call or contact www.vinow.com, who are in charge of updating the information in the Internet. This is just concerning the possibility of the ferry, I know that your question is about transportation for you and your dog.
