Question
At the end of season 2, Haley gave Lucas the annullment papers and said the
tour was her life then. In the season 3 premier, Nathan asked her about the
day she signed the annullment papers. And she didn't deny it. But in this
scene, Nathan, looks at the form, and where she was supposed to sign her
name you see, "I love you..."

Answer
There really is no question here, but I'll give you the story.

In about the middle of season 2, Dan came to Haley on the tour with the annulment papers, which were already signed by Nathan. Haley keeps them. When Lucas comes to visit her, she gives them to him. She never said if she signed them or not, but Lucas probably assumed she had. Nathan asks her about signing the annulment papers and has a flashback that shows that Haley, instead of signing her name, wrote "I Love you". Haley didn't sign the papers in the first place because she didn't want the annulment.
