i saw that you can taka a bus (alsa) from seville to faro, but couldn't find the next route from faro to lagos.
and then what about getting back from lagos to madrid?

There are direct buses to Lagos form Sevilla, the line is owned by one partuguese and one spanish bus companies, the portuguese site Eva-Bus is more user-friendly

And you have other options, which are what you have seek by the moment, getting to Faro with Alsa and from there another bus to Lagos, ask to 'travel in portugal' experts about this option, if the direct bus with Eva is not an option for you.
From Lagos to MAdrid:
You have two options
Lagos-SEvilla-Madrid
or
Lagos-Lisboa-Madrid
Both options can be done with bus+train or just with buses. I would say that lagos-sevilla-madrid bus+train is the best option. Despite train can be a bit expensive, you may get discounts by buying online and in advance. Bus option would be cheaper, but will take much more time than high speed trains from SEvilla.
Lagos-Sevilla-Madrid would be as follows:
ake the bus to Sevilla (with Eva bus), arriving to 'Plaza de Armas' bus station... (two bus stations in sevilla).
4h30 and 20euros
The option lagos-sevilla-madrid i think is worst, as lisboa -madrid is also a long distance and there is only one overnight train, and with buses it finally takes as much time as doing all the way by bus through sevilla.
