Where does the intertwining of religion and politics in the various colonies of the New World start?

Largely from the beginning.  The Catholic Church supported efforts by Spain and Portugal to establish colonies -- both to expand the reach of the church and to support the governments of those countries.  Religion and politics were less clearly intertwined in the first British colony of Virginia, but it was the significant motivation for establishing all of the New England colonies, and religion and politics were intertwined in the middle and southern English colonies by the end of the 1600s.
