I am starting to really get into the X-Files again seeing how I was too young to remember when I used to watch it. I have been watching the episodes and some discs were skipping. So I have no clue who Emily is. Can you please let me know?

Answer
If I'm not mistaken, it was insinuated that Emily was Scully's daughter from some of the tests that were done on her during her abduction in the third season.  It's been quite a long time since I've seen those episodes, so my memory is foggy, but I think that's it.
