Question
Did Scully and Mulder ever sleep together? Is he the father of her baby? Do they become a couple?  

Answer
It was implied that they did and that he is the father, but it was never said for sure.  I do not believe they were a "couple" at the end, though I'm sure most might say they were.  They left everything very ambiguous in the end in order to allow for another film.
