Answer The shapeshifter was in and out of a number of episodes in the 3rd and 4th seasons, specifically in the 3rd season finale and the 4th season opener.
I'm drawing blanks in the Men in Black spoof, the only episode that's coming to mind is the one with Gary Shandling and Tea Leoni when they make a movie based on Mulder and Scully.
