Question
What is the signifigance of the "X" sign
made with masking tape and put in a window
on various episodes?

Answer
There was a character known only as "Mr.X" that was Mulder's informant after the untimely passing of "Deep Throat" (untimely in that he was murdered in the season finale of the first season).  Mulder puts a tape "X" on his window and a light on the "X" so that it can be seen from the street.  That way Mr. X knows that Mulder needs information, although he was not alwasy so obliging.  Mr. X is killed, I believe, during the 3rd or 4th season.
